If you want to muck around with the files on your microSD card, I would suggest copying the entire contents of it to your computer so that if you mess anything up, you can restore it. Often times apps will create files and whatnot in various places on your microSD card.
These files can be deleted if you have uninstalled the app and they were not already removed. As for keeping the internal memory clear, I would just recommend installing the apps you really need and uninstalling the ones you rarely or never use.

I will be honest with you. I do not know what each and every file on your microSD card does because I do not know what files you have on it. The .apk files, by and large, should be in your handset's internal memory unless you have moved them to the microSD card. Sideloaded .apk files would definitely reside on your microSD card as well.
