Help Problem with SD card apps on phone.

I am having this exact same problem and my only workaround is the long process you listed in your first post. I am reformatting and cleaning off my sd card as I write this. Then I planned on reflashing my rom (Which is the Nil's 3.0 one btw) and only installing essential apps to see if that helps. It really seems to be the new OTA because I was running Synergy before this and did not come across this problem. That ROM hasn't been updated to the new OTA as far as I know.
 
The 2.3 update hit my phone this morning. When it came back up, it's not recognizing any of the apps on my SD card. This is a major glitch.
 
I'm having the same issue. I was attributing it to my own fault when I reformatted my SD card to FAT32 so I could reflash the stock recovery. The SD card needs to have 3 separate partitions in order for some apps on the SD card to work properly, and I only backed up my main data partition. Now it doesn't know how to find many of the apps on my card. I think I'm SOL since all the data in the other 2 partitions is lost. Going to try to reinstall them later and see if maybe the data stored on the SD card is retained.

Did you guys go through a similar process, or just the straight update?
 
When I updated to 2.3.4, I was having the same problem of the phone not recognizing my SD apps. After I went through the unmount and mount process a handful of times in the Settings -> SD & Phone Storage area, it began to read the apps again and all seems well. I would try going through that process several times before I write everything off and do a factory reset.

Does it happen again if you power off the phone, then turn back on?
 
Would you be willing to try something? Go to menu > settings > applications and see if "fastboot" is checked or unchecked. Whichever status, it's currently in...do the opposite. Then do the fix from the first post, then reboot and see if the problem persists.

Just want to rule this out.
 
I just powered my phone off for 5 min. When it came back up, not only did my SD cards come back, the icons loaded much more quickly than 2.2

I have tried this solution and it seems to be working. I have restarted the phone several times and even pulled the battery for several minutes. Upon restart, everything seems to be in order and functioning properly. All of my apps showed up, even the ones on the SD card.

I do have Fast Boot enabled. However, it only seems to work when I don't pull the battery. When the battery gets pulled, it goes through the whole long startup process.

The SD card apps are still there if you do Fastboot. But sometimes my battery dies fully and then I have to turn it on and it goes through the slow boot up and my SD card apps again aren't there.
EDIT: Another thing my battery dies REALLY fast with Gingerbread, I can't even go through 9 hours a day.
