In what order do I use the ncry toolkit?
also, is there something that I can flash using the stock rom to hide the buttom buttons?
 
I'm not that familiar with that particular toolkit, but what are you trying to accomplish. Unlock & Root, or more than that? As for hiding the bottom buttons, I'm not sure if that can be done on the stock rom. There are many custom roms that allow you to do so though as well as use pie controls.
 
I plan on using roms in the future. I've rooted and rommed on other phone(s) before, but I just mean do I unlock the bootloader FIRST, before rooting and romming?

Alright, generally once you get the drivers installed correctly, the bootloader unlocks quite nicely. What happens whether you do it through a toolkit or manually is that you boot the device into fastboot mode(bootloader interface) and the command "fastboot oem unlock" is issued using the sdk tools provided by Google. After that, reboot the device and it's unlocked.

Generally toolkits will provide them for you. As for toolkit, I always tend to suggest Wug's Nexus toolkit for people with Windows because it's a lot more user friendly than others I've seen.
 
Thanks. I successfully unlocked my bootloader, rooted, and installed a twrp.
Now, I want a rom where I can get rid of the bottom buttons, have pie controls and also make the top pull down bar still there, but transparent, what rom would this be possible with?

The most feature filled rom on the Nexus 4 at this point is probably P.A.C.-Man rom. It will definitely give you the option to hid the nav bar and add pie controls, but I'm not sure about the transparent notification panel because I've never tried it myself.

Sure:

AOSP stands for Android Open Source Project. This is the the actual android code as made by Google that is available online for developers or anyone else free of charge who want it. It's what Nexus devices run as their stock operating system.

Hybrid can mean one of two things depending on context. It can mean that developers have added some aosp flair to stock skinned roms from other manufacturers. Or in the case of the Nexus 4, due to the fact that the .33 radios and earlier permitted LTE use on Band 4, it's a blend of both the .33 radio and another radio that doesn't permit lte usage. That way you get all the important radio firmware updates while still permitting lte usage.

AOKP is an aosp based custom rom made by the AOKP team. They, like many other custom rom developers, take the aosp code provided by google and make changes/add more content to they're roms. Their one of the more popular development teams along with the CyanogenMod and ParanoidAndroid teams. AOKP is known for their swagger radiating pink unicorn logo ;)

Okay I'm installing PAC right now. Now I backuped my apps in titanium backups, when I install the new rom do I just download titanium again and then my apps will be there to restore?

Make sure you remember to flash the correct gapps as well. But yeah, once the rom boots back up download titanium backup, make the appropriate change due to 4.3 changes, and restore you apps and you should be good to go.
