I re-flashed HBOOT immediately after flashing the RUU, but was still not able to flash the Super User zip. I haven't tried flashing Recovery or anything else yet, though.

The RUU installs the stock recovery. If you haven't installed a custom recovery, then how are you even attempting to flash that file?
