Root How to prevent EXT2 from mounting?

I am running fresh Android 2.3, CyanogenMod 7.1 with Simple2Ext on my HTC Dsire GSM.

I have partitioned my SD card via Clockwork Recovery, to FAT32 and EXT2 and SWAP partition.

I have set up S2EXT, so it links everything but Application data to EXT partition.

However, my problem is, when I mount my phone as an USB storage, I lose the access to apps in the EXT partition. I thought, mounting the phone as USB storage mounts only the FAT32 partition and keeps EXT partition available for apps...

What am I missing? What can I do, in order to use applications in EXT partition even when having mounted my phone as USB storage?

are you also using force apps to sd card (install location) via the CM settings menu or manually moving apps via application management?
if you are then that is why

I had Install location set to Internal. Changed it to Automatic, but still, I cannot access these apps...

Could be there a problem with partitions?

internal is fine
have you manually moved these apps to sdcard?
check in application manager
