Which recovery or back up app are you using?

When using TiBu, to restore you only need to go into the app. If you have the premium version, then hit your menu button and select batch mode. From there, you have a number of diff options. I suggest Restore Missing Apps with Data. It's not recommended that you select Restore Missing Apps + All System Data, as system data from one ROM to another may not play nice with each other.

If you don't have the premium version, then you'll have to restore each one manually, and that can take forever. I highly recommend the premium version.

ok,i guess thats what i'm missing. By that i mean when i flash the new rom i can't or don't know?? where to find my TiBu to restore everything because its not there. Does that make since??

Ah, it must be saved to your SD card. Go into Settings > Applications > Manage Applications. From there choose "On SD Card" and you'll see the list of apps saved there. From there, select TiBu and move it back to phone. Or, if you wish to keep it on SD, then you may need to restart your launcher or reboot your Droid.

See if that helps.
