Root I'm Rooted and Ready to ROM with ???

Do I basically need to re-install every app I have and set it all up again like it's a new phone (redownload, etc?)
Apex is the one I have on the SD card. I have the boot strap back up, etc. just not sure what to do next

Go into bootstrap app
Bootstrap recovery(prompt for success)select
Now hit reboot recovery
now your in clockwork
Wipe data/cache
Go back (using the power button)
Select install zip from sd
Now choose zip
Scroll to wherever you have placed apex on sd and select it
Now select to install and let it do its thing
Once done go back again using power button and select reboot
Now upon start up you will have to set your accounts and app settings back since you cleared data ...then turn on wifi and open the market and your apparently should auto restore through the google cloud ...this takes about 5 min and is faster over wifi hence why I suggest you turn it on ...then enjoy!

In addition if you have anything you want to backup prior to doing this that you want to restore(although I don't suggest it)....you can backup your data using titanium backup so you don't lose texts or game scores etc

What about ROM manager which I also downloaded? Also I put these 'goodie' type files on my sd cards. Do I just find them and run them through astro file manager and they put cool things on my phone?

You install goodies (if its the one for apex) the same way bit no need to wipe data etc....
You can use rom manager also bit I gave you the instructions for bootstrap install since thats how I do so and was shown bit yes you can use rom manager

You should not like I said .....after you sign back in just turn wifi on and open the market and the appear should auto restore through the cloud .....if you notice a few that don't they should still be listed under your downloads in the market and you can reinstall from there ....
