Root Link2sd throwing kinks into ROM updates?

I tried updating my rom today (Harmonia 1 to latest 1.9 version) and had some trouble with my Link2sd after the flash. I figured the phone would look as it was, just updated, but it was wonky and I ended up needing to flash my backup.

After flashing the update, I did recreate mount scripts for Link2sd and rebooted (real reboot, not quick), but phone still wouldn't act like the links were there.

Anyone know what steps I need to take when updating a rom and using Link2sd? Is it inevitable that I must do a complete wipe and install like it's a fresh rom?

I'm sorry, my fault. I forgot all about that. benslgdroid made a tutorial that's in the All Things Root Guide sticky. It's just under MacFett's Link2SD tutorial.
