Root Multiple "sdcard" folders (sdcard and sdcard2)

At some point in the last few months a "sdcard2" folder was created on my card that Android is now using as the main sd card folder - the original "sdcard" is still there and I can browse it using Root Explorer, but when I mount the SD card via USB I can only see the contents of "sdcard2".

Does Android have an option for specifying which folder is the main mount point? Ideally I'd like to backup my sd card, format it and let Android start from scratch but I'm guessing that will cause issues with various apps and backups.
 
SD card is your internal SD card. SD card 2 would be the external one that you placed in your phone

If you want to see both. Mount it as usb media storage (something like that, im on cm10 now so its different) and not disk drive.
