I have yet to hear of anyone who was denied a replacement due to PHYSICAL damage when they returned a rooted phone.
Among the chain of people that process your replacement/warranty, no one cares or goes through the effort to check. They're not paid enough to do that.
So... you're very likely to get away with a rooted phone if the phone is physically damaged. I'd still try to return the phone in stock condition, just in case. But more importantly, I'd want to wipe the phone so no one could get to any of my personal info.
