what is the method you are using?

follow this guide:

to remove water mark and true S-Off
follow this guide:
[GUIDE] How to achieve S-OFF after unlocking 2.18 HBOOT with HTCDev.com - No More Watermark! :)

As far as recovery forget CWM and stikck with the best Amon RA 2.3

I followed the second link in the post above..seems kind of complicated (depending on your level of understanding)..but was actually very simple ( I was a complete Newb at the time too)

If the bootloader is unlocked, you are able to get a custom recovery on there and flash ROMS. You don't need S-OFF to do this.

You will have to compete the S-OFF steps in order to unroot though.

You are "rooted" with the unlocked bootloader

Having full s-off has more advantages as far as I'm concerned. Easier to change everything, etc. You can flash anything in hboot.
Just seems better to me, but Expert is completely correct, you do not need s-off to have root access anymore. :)
