Help Restore messages from computer back to Note 3

Apologies if this is a duplicate question and this was already answered. I couldn't find any solutions yet in Google. Requesting your kind assistance here.

Before doing the factory reset on my Note 3 phone, I had saved all the data to my computer. This is how I did the backup, Connected the phone to the computer via USB cable and backed up the entire directory structure of the phone that was detected on my computer, to a folder in my Windows computer. Now that I had erased the phone I want to get all my phone messages and whatsapp messages back to my phone from the backed up copy. Please note I had not used any application to backup data from phone to computer. I am not really keen to get videos or photos, but just those messages.

Sorry, but you didn't back the messages up. They are gone.

What you can see over USB is "sd card" data. That's mainly media, downloads, sometimes other files saved by apps. But apps' internal data are not visible that way. These live in an area called /data/data, which you cannot access via USB that way and indeed cannot see directly at all unless rooted.

There are many message backup apps, and for unrooted devices a backup app called Helium is probably your best bet for a full backup. But this is all for future reference - it won't help now. And you can't run file recovery software on an area the PC can't see (or over an MTP connection at all). So I'm afraid there is nothing to do.
 
As Hadron says, can't manually backup like that, need to use an app for messages and apps.

However, if your phone has SD card, and the Whatsapp backups are on that, when you re-sign in it will find the backups and ask if you want to restore. If not however and it saved to internal memory, you will have the backup on the computer, just find that file and copy/paste back to the phone, whe whole Whatsapp file. This must be done before you install Whatsapp again. If you have already installed/logged on, uninstall and delete the whatsapp file, then copy the other over. Also, as above, you can copy your media files etc back across. Pictures and Videos from Camera usually in "DCIM" foleder, Music in "Music".
 
I havent tried whatsapp yet. I was more interested in phone messages and if what I understood is right, then there is no option to get them back.. whatsapp i shall try later though..
