Root Rooted. Can I delete some things?

Yes you can delete the zips and as long as you flashed a custom ROM you can delete the gingerbreak.apk as well.

What about Rom Manager? After I flashed ClockworkMod I don't really use it for anything. So is it okay to uninstall?

ROM Manager is actually something you might reconsider keeping on your phone as you can do more with it than you realize. You can install an update to an existing ROM,install a kernel, and a theme using the install ROM from sd card option(you must not try to install a new ROM as it will only wipe cache partition and dalvik cache).
You can delete and rename and restore a backup using the manage backup option.
You can fix permissions if your having force close problems with an app.
You can backup an installed ROM.

He's got a good point. But for me... once bitten, twice shy. :(

Really yogi4 I've tried all these things and they really work. They're petty cool, the dev has fixed all these things and most you never have to do anything but hit a button or two and it will do the rest, even reboot system. You need to try out the things I mentioned, you know I cannot lie. You will start to use it to do the things mentioned as they really save some time.
