Something is going horribly wrong with my apps

So I was re-installing my phone going to stock / rerooting. cuz I had deleted some services I wanted back.

In doing so before I did this I made titanium backup of +- 200 apps.

Now when I rebooted phone a few times etc. everything as well then suddenly.. ALL the apps that were on my SD-card were not showing up on my dekstop...

Tried unmount-Remount. didn't work. reboot phone.. didnt work.

So I restored whatsapp from the titanium backup cuz i wanted to use it. Phone crashed @ setup but reboot phone and I had whatsapp back.

Now like half of my apps were back on my dekstop!

Yet stil allot missing! Now I look in application manager and it says for the missing apps:

com.adobe.flashplayer and its greyed out with the SD card icon.
and so it goes on and on... com.towserdefense .comsquare_enix.android...

I click on them but I cant move them anywhere just un-install only. I do notice the "sizes" are not realistic at all Alot of them say 4kb.. 8kb. 200 kb . 1.40 mb.

What is going on??? what can I do? Thank you.!
 
You don't say if you restored the apps from backup after reflashing the stock ROM. The symptoms you describe, and the fact that Whatsapp reappeared after restoring from backup, suggest you didn't.

Moving this to All Things Root, btw.
