[Verizon] Rooted my phone a while ago, "lost" it over OTA updated to 4.0.4

Long story short, I rooted my phone when it was in 4.0.2, and then it got the 4.0.4 update and my phone decided to automatically update itself. When it was done updating, I still had SuperUser and my ROM Manager, but SuperUser could give me no rights to any app that I had, so I had no way to install new ROMs or any way to restore via ROM Manager.

I have no clue what to do now, because I would like to get Jellybean, but the Galaxy Nexus root program doesn't read my phone when I plug it in, so I can't re-lock the bootloader, and doing a factory reset doesn't wipe the root off my phone.
 
You did flash Clockwork Mod recovery right? You should just be able to boot into that, and flash the zip for root again or a different ROM.
