To further clarify what everyone is saying:
If you root using a direct method (manual root, r3l34s3d root + 43v3r root, etc) then you
should not lose anything.
However, if you:
- Mess up and are forced to revert to stock by using an FXZ, or
- You wipe data, or
- You perform a factory reset (which is the same as wiping /data and /cache, really), or
- You use the all in one tool that reinstalls the stock system plus roots and applies 43v3r root and select the wipe data option
Then yes you'll lose all your apps and settings.

and toes. It's easy for novice users to get confused, and we're here to alleviate not only the confusion but also to provide concrete answers.
Even my answer is not complete - I've been rooted for so long that I know I'm missing an obvious scenario or two.
