Root Superuser has issues granting permissions

For some reason my superuser doesn't grant permissions to anything and it doesn't prompt me either. I have version 3.1.3. I don't know what to do. I wanted to get superSU instead but it doesn't grant permission for it. What can I do? My phone is rooted with the stock rom. I never downloaded superuser, it just popped up in the apps after I rooted my phone. I'm a noob to all this stuff so please give me step by step of what I need to do.
I tried downloading the apk online and replacing it over the original superuser but then it said superuser denied superuser root access, tried clearing the data and rebooting phone, also he Su binary won't update. It keeps failing. I have superuser version 3.1.3 by the way. So please help!

Try flashing this from recovery

What rom are you? Maybe try something different

ok go here:http://androidforums.com/evo-4g-all...-rooting-gingerbread-2-3-5-dummies-guide.html. go to the #2 post and there is a flashing section. it has instructions on how to flash a rom.

now the instructions will work for any recovery except for clockwork mod. it should say what recovery you have at the bottom of the recovery menu. do you know how to get to recovery? Power off (make sure fastboot is disabled, settings>apps>uncheck fastboot) then press and hold power+vol down. this will take you to the bootloader. in the bootloader menu select recovery. if you have clockwork mod then i would suggest that you switch recoveries to amon ra 2.3. it is much better then cwm.

now my suggestion is to try out this rom: MikG v3.11 [3/9/2012]. download the full wipe version. mikg is waaaaaay better then stock.
