I have done steps 1 2 & 3. Not sure what 3 accomplished...
My question is if I load a custom ROM do I lose HTS Sense?
Also before I started I was 2.1 OTA, do I now have a different version of 2.1?
I am kind of new at this and just want to know what I have.

Step #3 installs a custom recovery partition / utility that you use to install the custom Eris 2.1 ROMs that the developers have created. Many of the custom ROMs have Sense; many do not.
You'll need to research and select which custom ROM is right for you, but if you are looking for something very close to stock 2.1, but rooted, then you can't go wrong with selecting "Eris Official 1.0" which is Ivanmmj's Eris Official 1.0 w/overclocking ROM (and yes, it still has Sense--its the one that I have installed on my phone).
As far as the OTA goes, yes, if you've rooted, you have "lost" the 2.1 OTA--but not to worry. Most of the ROMs have all of the bug fixes that came in the 2.1 OTA update already included (including Ivan's Eris Official). The goal of most ROM "chefs" is to provide the best and latest experience along with any goodies and customizations that they choose to put into their particular ROM.
So, where are you right now? Well, if you've only done steps #1 through #3, then you only have the 2.1 base root ROM installed. Its a very buggy, old version of 2.1, but it does have root capabilities. You will want to go ahead and install a custom ROM (i.e., step #4) so that your phone behaves properly and gives you the best experience possible.
I would encourage you to also read-around the various threads (especially the sticked ones) here in the all-things-root-eris forum to get a better idea about what is available and going on with rooting, ROMs, and issues that folks are dealing with.
