Root Blow back to Factory Default via Clockwork?

I have a DInc that has been rooted via unrevoked.

It has worked fine for months then all of the sudden the SD Card refused to mount anymore and various apps decided to stop working. I did everything I possibly could but I ended up reformatting the SD card after I tried restoring from Titanium and then via Clockwork. That seemed to fix the issues I was having....for about a week.

The phone then proceeded to start acting out again. Apps wouldn't open up, I'd have to uninstall and then re-install them, files/songs wouldn't open, browser wouldn't work. I reformatted and used the Android based factory data reset feature. everything else seems fine now other than I have to uninstall/re-install apps occasionally to get them to work.

I am assuming that doing a factory data reset through clockwork is much more thorough and will still allow me to keep the phone rooted and able to use clockwork recovery?

You are correct. Once you Root, you stay Rooted; even through a Factory Reset.
The only way you'll be able to Un-Root is to follow an Un-Rooting process - like the one in my Signature Rooting for Dummies.

But yes, you'll stay Rooted even after a Factory Reset.

I've found factory resetting while rooted to be somewhat a dice roll. Sometimes it can go smooth and other times seems to result in some glitches. What's happening is you are going back to day 1 of the Rom you are currently running so "factory" is somewhat of a misnomer for rooted users. If things still don't work consistently well afterward you may be better served to wipe data and cache in clockwork and reload the Rom from scratch essentially starting over. You're doing pretty much the same thing either way but reflashing seems to be a cleaner method IMO. If you were struggling with stability up to this point don't reintroduce system data from Titanium and might even want to restore app data sparingly and not at all if you're being ultra conservative.
