Root How do nightlys work?

Do you really have to redownload all your apps and put in all your accounts and stuff again every time you flash one?
 
Depending on whose nightly it is, such as CM nightlies, you may just need to flash over what you have with no data loss.
Does the op for the nightly have any info about it? I do not know honestly, as I only ran Decks Reloaded whilst on the Evo:)
 
Make sure you Nandroid before doing a nightly. Nightly's are not stable versions of the software and can be buggy. Usually a Nightly will introduce something or fix something. They can however be very unpredictable.

Normally when flashing a nightly (i havent done so in ages) i just wiped cache and dalvic and if issues would try to wipe system as well

You already moved on but for the future, a wipe of cache and dalvik cache is sufficient before flashing a nightly. Although a Nandroid is recommended, a waste of time in my opinion.

If using a custom kernel, that would need to be flashed again after flashing the nightly ;)
