Did it update on its own, or did you install a market?

In your case you should have uninstalled the update, then attempted to install the modded market.
P.S. It didn't work on ApeX as expected.
I'm on Apex and the themed Market installed without a problem.
I have used 3 different versions of those themed markets on 3 different ROM's and they all installed with no issues at all.
All I did was bootstrap, mount system, install zip, reboot. No issues at all on Apex 1.4.1, Liberty 1.5, and DarkSlide v4.2. Going to try it on my freshly installed Fission now.
Where does it say to mount system?

They are supposed to work on any ROM except for stock. There is pretty much one there that should work for any theme you are running. I have used them on Liberty 1.5, Apex 1.4, and DS v4.2 with no problems.

This finally worked for me. Themed Market is now 2.3.3 the flash did not work but this worked.

For those with a Droid X, including me, flashing the .zip might not work, at least no one over on droidxforums.com can get it to work!
So here is the next best solution!
And make sure before you do anything, rename the original Vending.apk to .bak so you have a backup!
Download the Market.zip that you want, place in root of your SD card, using Root Explorer, navigate to your SD card, and select the zip, navigate /system/app/vending.apk within the .zip, and long press on it, and select extract. In the root of your SD card will be a new folder named "extracted." Navigate to it, long press on the new Vending.apk copy, then navigate back to /system/app and paste it, then long press, change permissions to rw-r--r--, reboot phone and presto! Good to go!
You can probably extract the Vending.apk on your computer and place it in your SD card and move it to the appropriate location, just make sure the permissions are correct!

So did the market you downloaded from the link (v2.3.2) you posted work on Fission 2.6.1 straight with any extra steps?
While it took 3 tries to get Fission to install correctly (not sure why) I used the green/black version and it installed 1st time without issue. The market on all 6 of my phones remains on 2.3.2.

I think you had issues because you were trying to go from v2.2.7 to v2.3.2. If you would have tried going from v2.2.11 to v2.3.2, you would have been fine.
Mine didn't update to v2.3.3, I chose to do so myself

The only ROM I've had issues with installing themed markets is ApeX 1.4.0 for some reason.
Oooo... What is the difference between this and 2.3.2? Any chance of a stock market?
