Is this is tab 3 or step 3? If it's tab 3 then I believe that is just a test to see if they work. If not, then it is still setting up for the adb drivers and after you install the samsung exe, you want to skip forward to the point rebooting into fastboot.
It's tab 3, where is that located in the program?
 
Congrats. you can also use the toolkit to re-root jellybean if you so desire, but this time around, you will need to finish the driver installation parts to set up the adb drivers. But for now, enjoy your working device and sorry it became such a mess.

A general rule of thumb regarding the nexus phone is that is as long as it powers on to something, whether it be the google screen, fastboot screen, or odin mode, it can be saved.

Oh yeah I was wondering about that, I am no longer rooted? I will just use the app to root again, but is it going to be a big mess again? lol
 
Yes, since you flashed a stock rom, it is unrooted. once you finish the driver setup, the stuff that I said was ok to skip, and put usb debugging on in options, you can have the toolkit re-root the phone. This wouldn't be a mess because the root method is relatively quick and painless.
