With the android laying on his back with the red exclamation mark after I boot into recovery. I flashed ClockworkMod Recovery again but I get that same red exclamation mark every time.
I am rooted, what file needs to be removed? If you are running a complete stock rom, then every time the phone reboots it will auto flash the stock recovery, which is what the red exclamation mark represents. To stop this there is a file that needs to be removed which will require root, or you could flash a custom rom which has the file automatically removed.

I don't see a system folder."recovery-from-boot.p" located in the /system folder. I would make back up of it on your computer just to be safe, but that's the one your looking for.
Renaming it .bak or something like that would also accomplish the same effect.
I found the file using the app ASTRO File Manager but when I click delete it's still there.you'll need to do it on the phone with file manger app such as root explorer that can access the root required folders. The computer doesn't have direct access to these through windows explorer.
You could do what ibt suggested and use the app he mentioned to take care of it.
That's because although astro can view the directory, it doesn't have root access and therefore cannot actually delete the file. You'll need an app that can use root access. I use root explorer, but that's a paid app.
Go to the Play store and install ES File Explorer File Manager since it's free. Under settings enable
Ok I did and I installed file from the SD card but now my phone is stuck on the google logo screen. You might need to flash cwm one more time since it was probably removed on your reboot prior to removing the file.

on clockworkmod app there is an option to install the rom from the SD card. I am still stuck on the goolge logo screen, I popped the battery out and back on but I am still stuck. What do you mean from the sd card? What process where you usually doing it? Most people just use rom manager for cwm or GooManger for twrp.

I'm confused cwrm app is installed, I flashed the cwrm from that app. No I don't have the wug nexus toolkit, is that how I can get out of the goolge logo screen?ahh, so it looks like you tried to install a rom without cwm installed. there is a separate option in rom manager to flash the recovery. Was this your intention to flash a custom rom? Did you ever set up Wug Nexus toolkit on your computer? This will be the easiest way to fix this issue at this point.

Yes and I can't get into cwm by holding the volume buttons and the power.Did you flash cwmr after you removed the file from within the app? If so, did you have a rom in mind to flash and that's what you attempted to do? If so, then you should be able to get into cwm directly from booting by holding both volume buttons and then hold the power button to get into fastboot(bootloader) mode. After that boots, use the volume down to change the option from "Start" to "Reboot Recovery" If cwm is installed, it will boot into it and then you can flash your rom. If it doesn't boot into it, then we'll use the toolkit to put it on there, and then flash the rom.
If you didn't intend to flash a rom, then we can use the toolkit to flash back to complete stock. You'll lose everything, including root. Root can easily be reobtained through the toolkit though.
Ok I was able to get into recovery mode and install booth zip files but after I do that and select reboot system now and it just stays stuck on the google logo screen.Does the device still bootloop at the google screen? or does the fastboot mode not even come up. if it doesn't even come up, did you try it while the device was off or still powered on?
How do I use this program to get off the google logo screen? If it is the bootloop, here is the link to download the toolkit. You'll want to download, and install this. I assume since you're unlocked and rooted, I assume that the drivers are already set up?
