Seriously, I try to protect myself from upgrade nightmares by making sure that the phone/computer/software/et al can do what I need when I first get them. If not they immediately go back. Like everyone I've experienced waiting, waiting, waiting for fixes for problems that I shouldn't have to put up with. Phones should just effing work 
A bit of searching in the "All Things Root" sub-forums might give more detailed results.... but:What's the best way to back up my Nexus that is locked and not rooted? I want to unlock and root then restore a backup of apps and what not. Any help is appreciated.

Grab ES File Explorer and use the app manager in the app to backup all of your apps.
Go into any apps that have information you want to keep like SMS messages, notes, bookmarks, etc., and look for options to export that data to the SD card. Some Launchers have an option to export their setup to SD as well, so it can save you some effort if you don't use the stock launcher.
Save all your media (pictures, wallpapers and whatnot) to your computer just in case. Even backup the whole contents of your SD card if you want to be extra cautious.
Take screenshots of everything you have setup just the way you want it... like your homescreens, folders, whatever.
And uh... that's all I can think of off the top of my head.
Just used that clear system framework trick and it worked, I'm in N. Cali.
